The strut brace is easy to remove, I removed the 3 nuts on the passenger side completely and just loosened the drivers side enough to lift the strut brace out of the way. It only takes an extra minute.
I had this the other week on my S3, it was in the same place. The only "extra" task I had to do was remove the strut brace as it stops you removing the cover piece

It sounds like a fault with the rear lock.
It has the same fault as the main doors - in the lock there is a small switch that tells the ecu that the boot is shut. I think your switch must be going faulty
