02Q Manual Transmission Loud Shift Clunk

I have 2006 A3 2.0 Turbo FSI with 6-speed manual 02Q transmission. There is this annoying loud clunk when shifting into 1st, 2nd and 3rd gear. It doesn't happen always. I noticed if I shift more aggressively the clunk is louder. I checked my shifter linkage and shift tower and everything seems to be fine. I also installed main shaft washer/shim which didn't really help. Did anyone have this problem or has any ideas what it might be?
 
At which point of the gear change does the clunk occur?
 
My only experience with this sort of thing was related to what is sometimes called transmission lash.
probably about 6 years ago my son bought an R32. The previous owner gave us a demo and he appeared to drive on the test run in too high a gear and there was lots of clonking of the transmission as the drive was engaged and disengaged. The noise was there during our ownership. I awas worried it was a 4wd thing and would appear in my S3. So far, so good.
Tricky to diagnose from just a description really.
