When my coilovers were being fitted last week on my S3 I noticed the brake pads were much lower on the drivers side caliper than on the passenger side. The passenger side has quite abit of life left in them but the drivers side is low enough that there now going to need changing. Can anyone give me an idea what causes this?

I'm sure the back only does about 3-5% of the breaking so the back shouldn't be anywhere as near worn down as the front. I'm also pretty sure that the master cylinder has to be balanced correctly to ensure that the breaks are operating correctly.
I would imagine you would feel the car pull to the right under breaking though if the pads were wearin uneven?

Most of the time there will be uneven wear rate. Stock caliper "jump" / move during braking especially hard braking which define the uneven rate.
