It's not water in the system, it's the evaporator which can contain bacteria. The evaporator is the matrix that the cabin air passes through. You can buy sprays to clean it or I guess any anti-bacterial spray would work.
Like other auto parts, the AC is prone with dirt, bacteria and molds. Keep your AC in good condition by doing a regular cleaning. You may distinguish that your AC is manifested by bacteria and molds, when it produces low air and produces bad odor smell.
